Introduction
You can start Empathy hidden so Unity or Gnome Shell can receive chat messages and notify you of them.

Startup Applications
Open Startup Appications and click add. Call it Empathy IM or what ever you like in the name field and in the command add

empathy -h

The -h flag starts it hidden.
